You don't have to remove the black, it will be invisible in game, if it's not, it's your video card, i think....

ANd as for walking through them.. make sure you pick a bush from the list... if your creating your own textures and wanna make the black invisible in game and wanna make the bushes walkthrough, then i can't help ya cause i don't know that yet.. hehe
