it's used properly. If I said, "What can they not not make?" Now that would be a bit fishy.

The only time you can have two negatives in a sentence is when they're not describing the same verb, in this case can't and not were both describing make.

So the way your original sentence should be said would be like, "What can not they not make?" which would mean "What can they make?"
