This is funny, because I spend a little of my time on the Freelancer forums (LancersHQ) and they have quite a few rant threads regarding the fact that you can only use mouse+kboard and it's a space flight game.
It's much more akin to a FPS game than a sim hence the developer's decision to make it mouse+kboard only. And all the better for it, I say.
There are loads of people vehement in their arguments that it should support joystick control and the debates run pretty much along the same lines of the very first and beloved threads here regarding shotguns and rockets lol.

Oh, back on topic, there's no replacement for m+k for any and all FPS games. Only exception would be trackerball for those who prefer it, but the only difference between the two control devices is asthetic, really.
You'd have to be a masochist to play FPS games with a pad. The only game that is an exception is Goldeneye on the N64, but even that would have owned even harder if it had m+k support.
