I can't give you an honest list because I will forget some. I'll juststick to thought provoking movies (and even then, I'm forgetting some):

 Ghost in the Shell (amazing)
 Cube
 Pi
Last Night (canadian movie, very thought provoking)
 Good Will Hunting
 American Beauty
The Matrix (do I need to explain?)
 Fight Club
Vanilla Sky (or its spanish counterpart)
 A Clockwork Orange
Blade Runner (the last scene is very special)
 The Truman show
