Question about pak files

Ill take the file \textures\sample.tik for example in the file pak1.pk3.
I made a mod user-sample.pk3. In this mod I want to replace the file sample.tik so I put it in \textures\sample.tik but it doesn't work...
Whats the order of pk3 loading? And why it's not working?

How DO you pak your mods? I have ALOT of files layed out on our server. Because I can NEVER get a pk3 file to work right on the server.. Everyone is always, "oh use pakscape, you will be fine"... But it's not that easy.. I've tried using pakscape and my pk3 files still don't work on the server..

Anyone?
